그로부터 세월이 흐른 2017년, 중앙컴퓨터의 절대통치 속에 다스려지던 인공섬에 흉악범죄들이 줄줄이 일어나게 되고, 베르나르 학원에 새로운 교장이 온 뒤론, 거대한 악의 그림자가 학원 주변에 출몰하기 시작한다. 이에 '카이저 스톤'이란 신비의 돌의 힘으로 초인적인 힘을 가지게 된 카이자 이사토는 이 힘으로 변신한 자신을 '고우카이저'라 지칭하면서 거대악과의 싸움에 몸을 던진다.
